Not much is widely available as to how AppleMail has setup their spam filtering. What is known is that the basics such as infrastructure diagnostics, authentication (DKIM/Sender ID), and IP reputation will have an impact.

In addition, users can contribute by the number of complaints and/hitting "this is junk" button. Lastly, a measure of content scanning will contribute to AppleMail's overall decision to flag your email as legit or spam.
